If the original key less opener opens the trunk does that mean the trunk lock uses the original key?

Opening the trunk with the remote has nothing to do with the lock cylinder. It sounds like the original lock was replaced - why anyone would do that I don't know unless it was damaged and then a new lock would come with a key- yes they work independent of each other. Getting a new lock re keyed to your original key will be expensive. Just use the remote...
